Waynesboro is located at 31°40′26″N 88°38′37″W / 31.67389, -88.64361 (31.674026, -88.643553), just east of the Chickasawhay River.
According to the United States Census Bureau, the city has a total area of 6.7 square miles (17.2 km²), of which, 6.7 square miles (17.2 km²) of it is land and 0.15% is water.
As of the census of 2000, there were 5,197 people, 1,982 households, and 1,335 families residing in the city. The population density was 781.6 people per square mile (301.7/km²). There were 2,276 housing units at an average density of 342.3/sq mi (132.1/km²). The racial makeup of the city was 41.54% White, 57.28% African American, 0.21% Native American, 0.37% Asian, 0.25% from other races, and 0.35% from two or more races. Hispanic or Latino of any race were 0.94% of the population.
