Waterville is located at 39°41.5′N 96°45′W / 39.6917, -96.75.
According to the United States Census Bureau, the city has a total area of 0.5 square miles (1.3 km²), all land.
As of the census of 2000, there were 681 people, 292 households, and 190 families residing in the city. The population density was 1,351.1 people per square mile (525.9/km²). There were 328 housing units at an average density of 650.7/sq mi (253.3/km²). The racial makeup of the city was 97.50% White, 0.29% Asian, 0.15% from other races, and 2.06% from two or more races. Hispanic or Latino of any race were 1.17% of the population.
There were 292 households out of which 28.8% had children under the age of 18 living with them, 54.5% were married couples living together, 8.2% had a female householder with no husband present, and 34.6% were non-families. 32.2% of all households were made up of individuals and 21.9% had someone living alone who was 65 years of age or older. The average household size was 2.33 and the average family size was 2.94.
